If you are absolutely sure your overdrive unit is OK, don't mess with it.
If you turn the overdrive output shaft, the various dogs etc will go out of
line, and when you pop the overdrive back on, you will need to ensure dogs
are correctly aligned. This requires a long screwdriver and patience,
don't try to force it on.
There is still a concensus which says that juddering clutches are caused by
the bearing carrier/nose extension. Therefore if your clutch operates
smoothly, do NOT replace the carrier or nose extension.
Ensure the layshaft bearings are actually loaded, as described in the
manual. Otherwise you are going to get gear noise.
If you can possibly avoid it, do not mix old and new gears, as this will
create noises worse than the dentists drill.
Finally, be careful about the mainshaft bearings you use. There are a lot
of cheap far eastern bearings about using large but few balls. Try a
quality bearing supplier who will sell you well packed bearings using small
balls. These distribute the load much better and thus are quieter and last
much longer.
I feel a pun/gratuitous joke coming on, so I'll wrap up.
